66cdc10010 Minor documentation fixes: 
- disabled OPTIMIZE_OUTPUT_JAVA
- filtered out *.m scripts
- removed link to old Sphinx documentation
- replaced all mentions of Sphinx with Doxygen

- updated existing Doxyfile.in
- added corresponding cmake instructions
